Comprising two volumes, Biology Professor Peter Clote's RNA: Computational Methods for Structure, Kinetics, and Rational Design is a comprehensive treatment of computational methods concerning the secondary structure, folding kinetics and rational design of RNA.

The goal of this 2-volume monograph on RNA is to figuratively give the reader a hammer, some nails, and an outline of how to build the Notre Dame cathedral.  Volume 1 concerns energy and structure, while volume 2 concerns folding kinetics and rational design of RNA, along with a mathematical appendix on linear algebra and Markov processes to make the discussion of folding kinetics self-contained. Sample topics from volume 1: how free energy parameters are determined from UV absorption experiments, how loop entropies are computed by Gaussian integrals and enumeration of self-avoiding walks, how topological genus of 2- and 3-dimensional structures is computed, how the asymptotic number of structures, multiloops, and network properties of RNA are determined, how the partition function and the minimum free energy structure are computed, possibly incorporating chemical or enzymatic probing data.
